Functional Annotation of Protein Isoforms and Modified Forms

چکیده
Eukaryotic organisms can generate protein diversity through both post-transcriptional as well as posttranslational processing events. The multiple proteins arising from the same gene may differ from each other in their temporal or tissue-specific expression, molecular function, cellular localization or participation in biological processes. Currently, many model organism databases associate functional and other annotations collectively to the gene encoding a protein object. Thus, functional, temporal and spatial distinctions between protein isoforms arising from a single gene are lost. In this paper, we discuss the strategies and challenges encountered by the Mouse Genome Informatics curations during the process of annotating protein isoforms..

ASAP: the Alternative Splicing Annotation Project
Recently, genomics analyses have demonstrated that alternative splicing is widespread in mammalian genomes (30-60% of genes reported to have multiple isoforms), and may be one of their most important mechanisms of functional regulation. However, by comparison with other genomics data such as genome annotation, SNPs, or gene expression, there exists relatively little database infrastructure for ...
متن کاملExpression Analysis of RNA-Binding Motif Gene on Y Chromosome (RBMY) Protein Isoforms in Testis Tissue and a Testicular Germ Cell Cancer-Derived Cell Line (NT2)
a key factor in spermatogenesis and disorders associated with this protein have been recognized to be related to male infertility. Although it was suggested that this protein could have different functions during germ cell development, no studies have been conducted to uncover the mechanism of this potential function yet. Here, we analyzed the expression pattern of RBMY protein isoforms in test...
متن کاملGene-oriented ortholog database: a functional comparison platform for orthologous loci
The accumulation of complete genomic sequences enhances the need for functional annotation. Associating existing functional annotation of orthologs can speed up the annotation process and even examine the existing annotation. However, current protein sequence-based ortholog databases provide ambiguous and incomplete orthology in eukaryotes. It is because that isoforms, derived by alternative sp...
متن کاملFunctional Annotation of Two Hypothetical Proteins Reveals Valuable Proteins Involved in Response to Salinity: An in silico Approach
Through the exponential development in the specification of sequences and structures of proteins by genome sequencing and structural genomics approaches, there is a growing demand for valid bioinformatics methods to define these proteins function. In this study, our objective is to identify the function of unknown proteins from UCB-1 pistachio rootstock and specify their class...
متن کاملCharacterization of Native Protein Complexes and Protein Isoform Variation Using Size-fractionation-based Quantitative Proteomics*
Proteins form a diverse array of complexes that mediate cellular function and regulation. A largely unexplored feature of such protein complexes is the selective participation of specific protein isoforms and/or post-translationally modified forms. In this study, we combined native size-exclusion chromatography (SEC) with high-throughput proteomic analysis to characterize soluble protein comple...
